Regardless, you want to make sure that whichever template you use has clean code, support for header tags and can be cached easily. Caching will also help with the speed of your website, which search engines like.

Finally, make sure you optimize every bit of the site you can, from product categories to descriptions, and everything in between. This will require quite a lot of work, depending on the amount of products you have, but it will be worth it in the long run, as your site will have a solid SEO foundation from which to build exceptional search engine rankings.
